How is it complicated that some universes can have heavy similarities while being different?
Having different versions of the same Earth means having different continuities, and so having to know what Is Canon in that version and what Is not. Instead having only One iteration of a universe set in the boundaries of Two multiverses, it's simple becouse you have One continuity, and the Crisis events in a lot of multiverses don't give US headaches since we know that the universe Is set between the 2 multiverses. Infact earth--66 and earth-76 have both a simpler continuity than earth-89/789 and earth-96.
 
What's so hard differentiating between the live action/animated multiverse and the comics multiverse?
Why the TV series happens in 3 multiverses, but it's tie-in comic and animated movies only in 1? Coz the tie-ins and the movies can't exist without the TV series.
 
Why can't the animated multiverse and live action multiverse be considered the multiverse though? (Taking Darkseid out of the equation)

You Mean having only 1 multiverse?. For example Crisis events that change the multiverse but doesn't seems to Effect others, equal earth numbers. If you think that the Crisis events are the same and happening at the Same time, You can go to the DC wiki search a known live action earth and find out that the comics have a earth with the same name too, but different. For example, Pre-crisis multiverse, the arrowverse was earth-1, but Hey the silver Age (comics from the 60s to the 80s) Is Also earth-1 in the comics, and both of them can't be the same. So having only One multiverse Like Marvel doesn't work in any way, would only make things confusing and complicated.

Honestly I don't see it a problem if the animated and live action multiverses are the same, considering that some Earth's were destroyed by the live action crisis and we're restored like they were before, so it's inhabitants didn't notice, so it could very well be that the animated Earths were destroyed and restored. But for the moment we are considering the multiverses separated, that way there is no overlap between Earth numbers (although there is already an overlap in the Live Action Multiverse with some Smallville Earth's)

Coz the Crisis events Effect ALL the multiverse that was started in the very First Crisis event. Even Flashpoint affected everything. So we can't have the all the multiverse be affected by a Crisis event

If they retcon Darkside in animation this can work.

I mean, there has to be already some version of this with the Marvel and DC shared universes. The Darkseid thing is confusing because if Darkseid is supposed to be multiversal in live action and not multiversal in animated, then who is the Darkseid that corresponds to the shared universes? But with Earth-3839, if Heaven is multiversal in DC and is also multiversal in Marvel, but not the same in the two multiverses, when someone dies they go to Marvel Heaven or DC Heaven?

Coz Is a Crisis, a danger in ALL the multiverse, so yup, Even if It Is big, It affect all the multiverse. If this wasn't the case we wouldn't have the Pre-crisis, post-crisis, 52, Flashpoint, New 52, Rebirth and infinite Frontier multiverses.

The other Earths unaccounted Simply doesn't exist anymore. Infact every comic multiverse has different earths (that's another difference with the live action multiverse).
