Connections:

Wolfenstein series
-Castle Wolfenstein and Beyond Castle Wolfenstein: the first 2 games could be replaced with Wolfenstein 3d or be just another of BJ Blazkowich Adventures in that castle
-Wolfenstein 3D: Has a mission pack that nowadays comes with the game so It is not considered another entry, but is supposed to take place before, they are the "Nocturnal mission", I think.
-Wolfenstein 3D: Spear of Destiny: Mission pack sequel (It is a separate game but it is just more levels of Wolfenstein 3D) it features the spear of destiny and ghost and demons helping the Nazis, so it could tie in some way to Doom.
-Wolfenstein 3D: Spear of Destiny mission packs: Even more levels of Wolfenstein 3D
-Return to Castle Wolfenstein: Reboot? Or prequel? Or sequel of 3D
-Wolfenstein (2009): Reboot? Or Sequel? Or prequel? Of Return
-Wolfenstein the New Order: Reboot(?) Of the old ones. In this game the Nazis win World War 2 (Don't worry, the world gets better) but the original games had an ending slide that told us that the war ended as usual, so this makes the new games an alternate universe. Bj has nightmares with Wolfenstein 3d and even includes Mecha Hitler, so it is implied that the Boss fight against Hitler was what decides the outcome of World War 2
-Wolfenstein Old Blood: Prequel of New order, similar of Return and 2009 it makes the Nazis pact with occult forces that could be the demons from Doom hell.
-Wolfenstein the New Colosus: Have not played
-Wolfenstein Youngblood:I haven't played. You play as BJ daughters and it features a scene where BJ tells his daughters about a dream he had of a world where there was no war and they lived peacefully in Texas like a normal family which people take as a reference to the regular timeline, but maybe is just unrelated.
-Wolfenstein RPG: This ties into Doom. The Nazis pack with the demons but this time they are 100% the demons of Doom. The final boss is the "Harbinger of Doom", who loses his leg and arm and is revealed to be the CyberDemon from Doom. That contradicts the fact that the Cyber Demons appears in different times in Doom and even they are levels that feature 2 of them, and the demons have similar robotic implants not because of injuries but because they make their soldiers like that, so it is implied that Cyber Demons are a species and not an individual. Since Doom 3 features a single Cyberdemon as the Final Boss and it is implied to be a prequel, we could just consider it to be THE Cyberdemon for the sake of make it more dramatic.

Doom series
-Doom and Ultimate Doom: Ultimate Doom is a re-release of Doom with new levels set between Doom and Doom II, bit since they also released the new levels as a free update for the owners of original Doom, technically they are the same game.
-Final Doom: 2 sets of fan-made levels that were going to be released for free but the company that make Doom made a deal with the devs to released it as an oficial game. It's status as an official fan-game makes it a disputed entry in the canon. Nowadays it's two parts come officially with Doom II and Doom in official shops with this weird unofficial official mods feature.
-Doom 2: The sequel of Doom that has a tiny continuity error with it that make people consider if it's characters are the same: The ending of Doom and the begining of Doom II show the Marine coming to Earth in either a drop capsule from Mars moons or in a teleporter( I don't remember which one is either)
-Doom 64: Sequel to the classics Doom. The re-release with Doom Eternal features new levels.
-Doom 3: Weird entry that seems more a Half-Life that a Doom game. It was supposed to be a reboot of Doom, but Doom (2016) and Doom Eternal recon it as a prequel
-Doom (2016): The Stealth Sequel (is that a term originating from tv tropes or do people know that outside of it?) Of classic Doom. The basic plot is the same of original Doom but the origin of the DoomSlayer is different, it even features the same boss as the original.
-Doom Eternal: If Doom (2016) was a remake of Doom this is a remake of Doom II. Has a DLC that features lots of weird twist about the cosmology of the universe that I haven't played yet.
-SIGIL: Fan game but made by the creator of the original game. So an inverse situation of Final Doom, it continues after the Ultimate Doom levels (and the levels are better designed) so maybe it could explain the bridge between Doom and Doom II.
-Doom RPG and Doom RPG 2: RPGs about Doom. One of them features a different character that the other so, only one of them can be the Doom Marine.

Quake series: Half of this games are single player games and the other half are gems where the main character has been kinnaped and forced to play in a space arena similar to Thor Ragnarok, so it is just a multiplayer FPS game. One of them features Bethesda characters from Wolfenstein and Doom so, people are theoricing that they are been kinnaped from their time periods made into fight in the arena and then drop in their time periods back. That explains Doom Marine timeframe between Doom (2016) and Doom Eternal but doesn't explain why BJ has no recollection of the events in the Wolfenstein games?

Hexen/Heretic series:
A Medieval Fantasy game made with the Doom engine. Instead of bullets you shoot hexes. It's fantasy setting made it difficult to be set in the same universe as the other games at least unleash we don't use any Conan the Barbarian explanation of a theoretical era before pre-history. However, see the next entry.

Rise of the Triad series: Originally supposed to be a sequel to Wolfenstein 3D set in modern times, it was released by a different company, but with one of the Wolfenstein and Doom designers as director (The one that cared about the plot, I think) I think that officially they are not connected because of copyright but the games features a evil organization called "The Triad" that according to the description "are the real powers behind the rise of Hitler" or something like that. Obviously that is legally just the historical Hitler, but we all know that they are talking about Wolfenstein Hitler. Additionally an evil faction if Hexen is called "The Order of the Triad" and a fan asked John Romero if they are one and the same and he said that Hexen is a prequel of ROTT (tweett link)

Commander Keen series

Depends. There are 2 main Universes MG Wolf and Doom 2016 are a universe. Al the other games are another, with a variation: Doom 3 is a Prequel or a Sequel? Nobody answered the question, but if you want a suggestion, for me works better as a prequel. You should know also that hell is a different dimension. This means that the Hell in the doom games and Wolf RPG is the same, this is the case with Sentinel Prime too. Anyway, I am gonna link to you a timeline that maybe can help you.

P.S. Also B.J. Blazkowitcz III (The Doomslayer) is from the main timeline, but trough Hell and Sentinel Prime arrived in the MG wolf Doom 2016 dimension.

Yes, that was what i was going to put.
All of the classic games (So everything except Doom (2016), Doom Eternal and the MG Wolfensteins) in one timeline and then after Doom 64 the Doom guy travels to Hell and after lot of time he arrives to Sentinel Prime and later to the Machine Games universe

Also the original Wolfenstein 3d could be in the new timeline except that BJ loses the Boss fight against Mecha Hitler? Everything seems to imply that the difference between the original games and the reboot is the outcome of that battle, right? (Except that in the new games B J has an abusive father and he is from Texas and in the original timeline he is from Poland and had a normal family, but since it is in the manual we can ignore it(?))

that bit of story is recolled in the Quake Arena Bio so I think You should Add them. Oh for Quake Arena. For the Doomslayer is set Between DOOM 2016 and DOOM Eternal (is where Samuel send us at the end of 2016); for B.J is never specified but I think from his model, that could be during The New Order.

Doom 3 and Doom feature the same basic plot of the Marine being reasigned to Mars for punching a superior officer (Mars in the Doom 3 and Mars moons in Doom). Some people see a clear incompatibility between the 2 games plot for that. Couldn't be that Doom 1 is set inmediatly after Doom 3? I haven't seen the ending of Doom 3 so I don't know if the way the final cutscenes is set contradicts anything, but couldn't just be that after killing Mars demons in Doom 3 the day that demons unleash their invasion DoomSlayer just decides to travel to the moons to kill the ones there? Like it is just one adventure, he goes from Mars to Phobos to Deimos to Hell and back to Earth?

Oh, they have added Spear of Destiny to Wolfenstein 3D in Steam by default, last time I played it wasn´t that way.
But the Spear of Destiny mission packs are being removed for some reason. Apparently is a mistake, since the GOG store also removed them from the game and was restored but they have not realised in the steam store(?)

Orc & Elves also is part of the classic universe.
Like I sayed before DOOM 3 Prequel or Sequel is unknow. The only "canon" thing we have is the bio from quake Arena or champion that says that DOOM 3 is a prequel.

Commander Keen is the grandson of B.J . But he calls Commander Keen in the honor of the Commander Keen that Blazko met in Wolf RPG. So for the games I will search some chronology for you, but I know that the reboot is set in the MG Wolf/DOOM 2016 universe.
