First off from me, anything by Legend Maker

particularly her Teen Titans work Black and White and the Boogeymen stories. Granted, while she has a habit of creating original characters (including one who is most certainly a Stu) they're all so well written with the plotlines so epic I don't care.

Also, I'd put up the Shocker: Legit, but it has dissapeared. Oh well.
 
Fillius Superhominus is the best fanfic I've ever read(although I don't exactly read stuff like that a lot). I used to stay up way later than I would mean to because I wouldn't be able to stop reading it. The guy who wrote it joined the site a while back, as Iuvenis Scriptor.

I worked as a "Professor" over at Sugarquill.net (a Harry Potter fansite) for three years. I was fortunate enough to have beta-read for several talented authors. If you want something a little different in HP fanfiction that is well-written, I suggest the following:

Ozma. She has written the definitive fan series on Argus Filch, the Hogwarts caretaker. That may not sound like much, but I like her take on Filch better than Rowling's.

Ara Kane. One of the biggest clichés in HP fanfiction is the "American exchange student", who inevitably is 1) female, 2) sorted into Gryffindor, and 3) hooks up with either Ron or Harry. Ara managed to avoid all three of those brilliantly, and wrote a fifth-year story that rivaled "Order of the Pheonix" for sheer fun. It could almost have taken place in Rowling's continuity.

Moving on to Star Wars....

One of my favorite characters from the prequel trilogy is the Nautolan Jedi Kit Fisto. Jane Jinn wrote a really neat short story featuring him. Warning: a lot of the quotation marks and apostrophes are represented as gibberish, but it's not too hard to follow the story.

And in Marvel comics....

Anthony Crute, over at the Marvel 2000 site, is writing a fun series on Doc Samson which is kind of in continuity. Mr. Crute needs to get an editor, but he at least has the psychology background to make this sort of story work.

OK, so here we have a Legend of Zelda fic, set in the future of Hyrule where they've figured out how to create modern advancements in tech and warfare, plus some sci-fi elements and the Large Hadron Collider.

What you get is Link as a bodyguard for Zelda, Epona as a hyperadvanced motorcycle, Zelda seeking Ganondorf's help in a war, Mecha Gohma, one of the most over the top chase sequences I've read, and the Large Hadron Collider. The last of which gets mentioned enough that it seems likely it'll have some affect on the plot.

It's not finished, but it has a steady update schedule and a cool setting, so I reccomend it.
