Historical setting. The TVA doesn't exist in normal MCU time but instead their own plane of existence that runs parallel. This means that the MCU is both connected and not connected to the multiverse simultaneously at all points, meaning that Your Friendly Neighborhood Spider-Man did exist in the multiverse during that time period even though, for the TVA, it doesn't exist before Loki.

Remember, the TVA got branches in no particular order, some from the future and some from the past. If they were in regular time, the branches would come chronologically. That's my take anyway.

Edit: Then again, Uatu...
Should Team Thor fit into this too? Given that it also appears to be a branched timeline yet it existed before both Loki and What If and was treated as nothing more than a joke...
 
When we are already talking about Loki and What if:

1) Why did we place What If S3 after Agatha? (matching D+) Due to her character appeareance in S3?

As we still have clumped together Loki S1->Loki S2->What If S1->What If S2 right after Endgame, even when D+ put second seasons of Loki+What If after The Marvels.

2) S02E04 episode from What If S2 was supposed to be part of S1, and still happens before S1 finale.
Shoudnt we then put this episode in watching order before S01E09 ?

So I put Loki S01 and S02 together because it feels like only a few days, as quoted by Renslayer in S02E04 I believe, since the beginning and the finale of the series so that seems quite self contained and then after the series ends then we can explore the immediate aftermath of the sacred timeline being reformed into the Multiverse tree with what if as it's a direct consequence of slight changes to the 616/199999 timeline. There is an argument to be made that when they released Season 1 of what if they tied it directly to the end of Season 1 of Loki using a promotional video when the timeline starts branching from a single line but now I think that that has been retconed by Loki s02 with dox's attack of the branches.

Ok I will say for what if S01 I definitely put all of the episodes in chronological order per season plus a few exceptions which were moved to later seasons

So EPS 1-3 are quite straightforward and continue in a chronological order of when the original events occurred in the Scared timeline

However I put S02E04 here as this would have occurred in 2012 after the battle of NYC.

After the removed S02E04 is back where it belongs
I continued with the release order of the rest of the season because Uatu visits the guardians of the multiverse in the order that their episodes occurred

Now we move onto What if S02 which I'm stuck on tbh as it works well as a direct continuation from S01 post credits scene with Peggy going back to 2014
