Neil Gaiman is a great writer, but not so much with Superheroes...

I didn't like 1602 all that much either...

But:
Morrison's New X-Men (despite his bastardization of Magneto, but lets not get into that again)

The Straczynski Amazing Spider-Man titles are a good hopping on point, but I might suggest that you should drop it once you get to the end of the Morlun/Ezekiel stuff...

And like, all of the Ultimates, but i assume you're asking 616

I don't know how credible this all is since no one has mentioned the issue of Fantastic Four where they fight Spider-Man, Hulk, Ghost Rider, and Wolverine, aka the New Fantastic Four. God that issue was fun.

I thought it was two parts? I read the final battle issues from a friend, and it was in 2 parts.

Onslaught: X-Men started the saga, and Onslaught: Marvel Universe ended it.
