you're right, but I want to keep it like that, for Wolverine until its game comes out and for Across the Spider-Man until Spider-Man 3 comes out.

after downloading again Marvel's Avengers, testing the new operations restart features, and watching videos for differences, I think I can create a storyline that doesn't end with Bucky.
Before starting, know that now there isn't the campaign options in the main menu now, there's only Operations and Play Now, Play Now brings you to the Avengers Initiative, to play reassemble, you have to go to operations and select the reassemble one, so basically anyone could spoil the game if they don't know this... nice.
Being serious I divided the game into 7 parts, I built them so that each parts gives you a new character for the core Avengers (Captain America, Iron Man, Hulk, Thor and Black Widow)
Chapter I - Operation: Reassemble
This is the main campaign of the game and ofc your new character is Ms. Marvel! you should play this missions in this section:

Chapter II - Operation: Avengers Initiative Act I: Reigning Supreme
This is what the updates to the game have done the worst, cos most of this chapter is now lost content. (we'll discuss on it why on Chapter 5) As you can see this is just Act 1 of the Avengers Initiative, cos we're going back to it 2 more times, so let's see what we have here:

This ends the Reigning Supreme Storyline and Ms. Marvel Finally becomes a member of the Avengers, and now... It's the time to see who's our new playable character in this section:
Hero Event: With Great Power

The reason why I put it here, it's simple: The Story isn't told in real time, even if we have Clint, Kate and Black Panther in the intro, Spidey states that he has been with the avengers for weeks, meaning that he could have joined way earlier, this is supported by the present day events, with Spidey being welcomed by the base game character. His conversation suggests that Kamala is already a member of the team, starting this mission after Reigning Supreme, but it ends after War of Wakanda.
now there should the Tachyon Rifts Mission chain, but it won't be in this section (dw this content is saved in a particulary way) infact it was incorporated in...
Chapter III - Operation: Taking AIM
This operation introduces us to our new character: Kate Bishop! In this section we have:

Chapter IV - Operation: Future Imperfect
This Operation let's us play with Hawkeye, it's also noted that several week passed, so probably the Spider-Man Hero Event progressed, here's what happens:

Chapter V - Operation: Avengers Initiative Act II: Back in Action
Here we are! The final time in the Avengers Inititative, and we can finally talk on why Chapter 2 has a lot of lost content. Simply cos... from nowhere Nick Fury returns... If I have to take a guess it's from the Future Imperfect events.
In reality it's cos all the updates done changed the game so much, that they needed a new tutorial, so the Back in Action replaced Reigning Supreme.... which has also bad timing as in the last step it incorporates things from the Wakanda expansions, meaning that the last step of that mission chain happens after Wakanda. Anyways in this chapter we have:

At this point all this Cosmic events gives us our new character, The Mighty Thor, Jane Foster! She comes from another universe, and her story is in present day, with clint and Kate being present, also the aftermath of Future Imperfect's events are what lead Jane here.

Chapter VII - Operation: Avengers Initiative Act III: No Rest For the Wicked
This is the 3rd and final part of the Avengers Initiative. After ending Back in Action you should continue with this:

After the raid we can go for the Clone Storyline.

After this storyline, we can go to the next Hero Event, completing the Winter Soldier Storyline:
Hero Event: A Dark and Heavy Star

After we have done the hero event we can end the Spider-Man one, which ironically gives the story such a nice closure and definitive ending to the story (At least from Spider-Man POV) (also at the end, he calls Aunt May, but if you consider it to be the same Spider-Man from Insomniac she should be dead. It could be either: He pretending to talkling with her as a way of easing the pain of her passing, or the Future Imperfect event ******* things up, like Nick Fury being on the Helicarier somehow)
