My headcanon:
Yukio died in a battle/fight, off-screen, between The Wolverine and post-credits scene. About Professor X, he return to X-Mansion after re-awaken in new body with Moira's help, he continued to look after Logan, without Logan knew he was alive, using Cerebro, he decides to let Logan alone. In 2010, he and mutants have to leave the mansion after Trask Industries took the mansion. Xavier leaves in X-Jet, with others, but each one decide to go in different paths, Storm stay with him. Xavier reunite with Erik, then using a Cerebro mobile that was put in X-Jet (new one made/built, after the one that was destroyed by Jean/Phoenix in The Last Stand), they tried to recruit Raven/Mystique too, but she declines have her been mad with both (Magneto abandoned her in The Last Stand and Xavier ''some way'' too, he didn't save her for her Trask Industries capture/Mystique eventually dies by Sentinels) they locate Logan in airport and recruiting him to join them against the Sentinels. Iceman, Rogue, Colossus and Kitty Pryde later join Free Mutants, led by Bishop, Rogue later died by Sentinels (Rogue Cut is not canon).
