I know it is incomplete, I am going to fill in later

Animated Multiverse
DCAU: Connected to Brave and the Bold and TTGvTT. Has a counterpart in the New 52 Multiverse called Earth-12, but it is in the Batman Beyond era and sometimes makes references to events from Earth-Prime or similar events as it being its past, so it is not the "real" DCAU, is more just the "Universe of Batman Beyond Comics". Also now it has another, closer counterpart after Dark Crisis.
Brand New Metropolis: From an episode of the DCAU.
Justice Lords Universe: From an episode of the DCAU. Has a counterpart in the New 52 Multiverse called Earth 50.
Justice Guild Universe: From an episode of the DCAU.
Earth D: From the DCAU Infinity comics.
Earth X: From the DCAU Infinity comics.
DCAMU: Connected to TTGvsTT.
Earth 23: Batman the Brave and the Bold Earth
Brave and the Bold Evil Universe: Adaptation of Earth 3 from the comics. Connects to Earth 23 in Brave and the Bold.
Teen Titans Universe: According to a tie-in comic Batman from this Universe looks like the Batman from "The Batman", so could be the same universe.
Teen Titans Go Universe: There are theories about it being being the 5th dimension. The majority of this multiverse is made up of TTGvsTT cameos and Batman Brave and the Bold crossover episodes, so if Teen Titans are 5th dimensional beings that can travel multiverses and the Brave and the Bold multiversal guests are summoned by Bat-mite, the whole existence of this multiverse is put into question. In the LEGO Dimensions Teen Titans Go! Level Pack the animated Teen Titans travel with a Raven spell to the LEGO version of its universe that was connected with the LEGO multiverse versions of the Beetlejuice, The Goonies and Ghostbusters universes between others.
DC Super Hero Girls Universe: Has crossed over with Teen Titans Go in multiple occasions but has been shown in the Post-Dark Crisis (or some event like that) comics multiverse as Earth 96. Maybe is a multiversal counterpart.
Tiny Titans Universe:
New Earth like Universe (TTGvsTT):
There is an Earth that seems New Earth from the Post-Crisis Multiverse, so, the TTG can either travel between multiverses or this Earth is just an Earth that LOOKS like New Earth but is not.
Crisis on Two Earths Good Universe:
Crisis on Two Earths Evil: Universe:
Another adaptation of Earth 3.
Beware the Batman Universe:
The Batman (Animated TV Show) Universe:
Scooby-Doo and Batman Crossovers Universe:
Earth-66 (Or an equivalent):
Appears in Brave and the Bold.
Earth-89 (Or an equivalent): Appears in Brave and the Bold.

Unconfirmed Earths
(Earths that "fit" in this multiverse but either they haven't really crossed over with the rest or have been shown to be in a different DC multiverse but could have counterparts in this one)
Earth-16 (Young Justice Earth): Is supposed to be Earth-16 from the Pre-Flashpoint 52 Multiverse, but a comic made a version of Superman's son a native of Earth 16 and that doesn't fit in the universe. A version of the Earth existed in the New 52 universe but the characters were shown playing a Young Justice Video Game, so it not explicitly made clear if Young Justice is just fiction in this Earth. Given that having an animated Earth in a destroyed comic multiverse seems very arbitrary (even if this multiverse is supposed to be still around somewhere according to some recent crisis stories) I guess that it would be retconed at some point as just being another Animated Multiverse Earth
Earth-F: The Earth of the Superman Fleischer shorts. It was shown in the Crisis on Infinite Earths Giant comic to be located in the Live Action Multiverse. However, as in the previous case that would made this universe a destroyed Earth (although the producers said it was restored, I think), so, maybe a different version is still around in a different multiverse. Also given that Earth 66 seems to exist in the Animated Multiverse maybe the Live Action and Animated Multiverses are one and the same.
Earth-1 (Tomorrowverse): Technically speaking, the Tomorrowverse hasn't really being confirmed to be the next timeline of the DCAMU, but wouldn't be so much of a stretch.
Earth-2 (Tomorrowverse): From the Justice Society World War II movie.
Earth-AD (Tomorrowverse): It was unnamed in the short, I think, I haven't watch it yet. If they want to simplify things this Earth could just be the future of Earth-1, even if in the comics it was a parallel universe.
Harley Quinn Earth:
Red Son Earth:
Earth One (Injustice Movie):
Earth Twenty Two (Injustice Movie):

Cartoon Network Multiverse (Megaverse?) (All of them connect to DC via Teen Titans Go!)
Powerpuff Girls (Old and Reboot) Universe:
Reboot crossed over with Teen Titans Go! The Powerpuff Girls in the Teen Titans Go! Level Pack in LEGO Dimensions seem to recognise the Teen Titans, so, either they are confusing the Teen Titans (Go!) with the LEGO Teen Titans (Go!) or they are the real Powerpuff Girls, somehow summoned to the LEGO Multiverse. That would make the ones in the adventure field the LEGO version native to the LEGO Townsville(?)
Powerpunk Girls Universe: DC The Powerpuff Girls Issue 50
Nexus Realm: Setting of Crossover Nexus. CN City from the bumpers of the early 2000s is located here, which is strange if you think about it: In CN City all characters coexisted in the same city, but in the crossover everyone is kidnapped from their universes.
Steven Universe Universe: Crossed over with TTG in Crossover Nexus. Uncle Grampa appeared in one episode but he himself said "Don't worry bro, none of this is canon!" so...
Villanous and Victor and Valentino Universe:
O.K. K.O. Let's Be Heroes Universe:

Reboot Ben 10 Multiverse
Dimension 27998.3 (Reboot Ben 10 Universe):
Crossed over with TTG in Crossover Nexus. Name revealed in Alien X-Tinction.
Reboot Future Timeline: Ben 10 Reboot future timeline.

Maybe the Original and Reboot Ben 10 have their own multiverses that form some short of Ben 10 Megaverse that in turn with the Adventure Time Multiverse and the rest of Cartoon Network shows form some short of Cartoon Network Megaverse that connects with both the DC Comics Animated Multiverse and the LEGO Mutiverse that in turn is connected with the DC Megaverse and the Marvel Multiverse.o_O

I am going to fill it later, don't comment anything for the moment
Animated Multiverse
-DCAU
Earth-12
-Justice Lord Universe
Earth-50
Earth-Prime
-Brave and the Bold Universe
Earth-23
-Teen Titans Go Universe
The Fifth Dimension(?)
They traveled through animation-and-comic-specific Earths (ex. Super Friends and Lauren Faust's DC Superhero Girls are part of the comic multiverse as opposed to animation), therefore they have some connectivity to other multiverses.
-New Earth like Universe
-Crisis on Two Earths Good Universe
Pre-Flashpoint timeline for Earth-Prime.
-Crisis on Two Earths Evil Universe
Earth-3

------------

-Tomorrowverse is also "Earth-1", but technically not Earth-Prime which is currently a dead Earth, created by Earth-Prime's Barry as a 'new beginning'.
-There's evidence to support The Batman and Teen Titans (2003) being in the same universe; with Legion of Superheroes as well.
-Read the JLU epilogue comic run from last year called "Justice League Infinity". Earth-X, Earth-D, and some unidentified others are seen in it.

I have reason to believe Young Justice is retroactively not in the "pre-N52 multiverse" because of the logistics plus the Christopher Kent BS, so I would probably count that as Earth-16 of the animated multiverse.

Earth-1 - Tomorrowverse
Earth-2 - Justice Society: World War II

But are these numbers like an actual canon thing or are you speculating or telling how you would organize the Earth's if you were DC writers?
I know that the fact that there is an actual animation multiverse is speculation, (Or it isn't? This very concrete numbers for the Earths make me doubt that I am missing something) I just wanted to see how all of the Earths would look in a list if we assume that every crossover is canon and they are in the same multiverse.
Aren't the designations of the Earths 12 and 50 from the new 52 multiverse, the one from Earth 16 from the 52 multiverse and Earth 3 and AD from the Pre-Crisis multiverse? Thought even if it is fan-made is fun how all of them fit nicely and there aren't any reused numbers like with the "Smallville-Arrowverse canon debate"

Yes, a lot of them are fan-made numbers based on other information. Yes, it is technically canon that they're the same multiverse... although Young Justice is an anomaly, but it makes sense.

The "DCAU" (except not really) is Earth-12 in the comic multiverse, by the way.

You should include the Fleisher Superman shorts. I always felt JL The New Frontier serves as a great finale to those.

Weirdly, that universe was shown in a comic tie-in to the live action Crisis on Infinite Earths as existing in the live action Multiverse

Greg Waisman sayed multiple times that Young Justice It'a set on Earth-16, Even today.

Original and Reboot timeline didn't crossed over, if this Is true then all the original series timeline Will cease to exist since of someone see his future counterpart, then It Will change. Infact in the episode of Ultimate Alien, when Ben OS meet Ben UAF, Paradox made the OS Ben recount this events as a Dreams for avoiding the cancellation of the timeline. (and explaining Why Ben gives a chance ti Kevin on joining his team)

P.S. Original Universe Ben 10 Is called Earth-prime.

What do you mean by that? Yes is Earth-16 but it is weird that is part of the Pre-New 52 comics multiverse

Ok, but even if the Alien X-Tiction's Classic Ben is not him, he is still connected to Generator Rex and Generator Rex's statue appeared in Crossover Nexus

It's a different Rex from generator Rex since contraddict Rex backstory from the show.
