If you had actually read the books, you would know that there were closer to 50 Spartans, and the MC is NOT the only one still living.
I have read the books, all four (I read Ghosts of Onyx as soon as it came out last October), as well as the graphic novel. I'm a Halo fan as well as a Metroid fan, which is why I'm much less biased in my argument.
And excuse me for not remembering the exact number (I was thinking of how many started the Spartan training, not the ones who survived it).
He's just the only one playable in the games. And do you know why Spartans die?

Because the UNSC is desperate and has them face unreasonable odds because they're out of options. "5,000 covenant are rampaging on Reach and destroying our last stronghold? Throw 20 Spartans at them." While I still maintain that in hand to hand, the Chief would tear out Samus' spine, he wouldn't let it come to that anyway. He's too smart for that; She'd end up with a bullet in her head the second she got out of her ridiculous little ship.

I don't at all regret to inform you that you're irrevocably mistaken.
In hand to hand, I'm tempted to agree that Samus might lose to Master Chief, but just as you said MC wouldn't allow it to get to that point, neither would Samus. And there's no way Master Chief is faster or more agile than Samus (no matter how fast he can run). Samus' suit has the ability to power up in various ways (something MC's suit lacks), thereby allowing her to be more versatile and choose what might work best depending on the situation. Against Master Chief, it'd be as simple as jumping around and shooting at him, knocking his shields down until she makes the killing blow.
Samus also has a much higher life/damage level than MC. Once his shields are down, it doesn't take much to kill him. Samus has the ability to hold 8-10 extra energy pod, giving her much more endurance than MC.
Samus has an advantage in agility, speed, weapons, and suit. Their respective levels of experience could be argued until Armageddon, but even including the Halo novels and other side stories, Samus has appeared in more games and thereby probably has more experience. She also has faced a MUCH wider variety of enemies, whereas Master Chief has only taken on the Covenant and other humans/Spartans (in training). Granted, this can be argued since we're not privy to MC or Samus'
entire back-history, etc.
Either way, Samus has the advantage. And she definitly has the same killing instinct.
Her armor doesn't make her invunerable. The Chief has perfect aim; a few headshots would do it. Anyway, I'm done argueing this. Think what you want. If I ever learn how to properly animate in CG, the first thing I'm going to do is make a 10 minute video that is just the Chief punching Samus in the face.
Lame.
And her armor makes her invulnerable to anything but energy-based weapons (its a Chozo Powersuit, much more advanced than anything the UNSC could construct, however cool the Spartan suits are). Therefore, Chief's standard weapons wouldn't even leave a scratch. He'd have to resort to Covenant weaponry.
And MC is a great shot against enemies he's used to fighting. Samus is something totally beyond anything he's taken on before. No Covenant or Flood move as quickly as she does.
