I guess an even more simple answer would be Winslow Scott Jr. Different Toyman, same name. The Arrowverse and DC Animated Universe both did this, but they never had both main versions be an evil version of Toyman... I think. Not really a canon answer though.
Also, wouldn't Scooby-Doo! & Batman: The Brave and the Bold fit into the timeline? And I know it's weird, but is there a problem with Scooby-Doo! and Krypto, Too! fitting into the same universe as Legion of Superheroes beyond, well, being a weird Scooby-Doo crossover movie?
