Only problem with this is that he clearly isn’t 12
I know, he doesn't look like 12, but this the way to use his birth year in Apocalypse and Origins taking place in 1979, as officially is. I know your "Shaw Theory" fix this, but my explanation is without the theory. We have a lot of movies that adult actors play teenagers, could be the case.
 
In Original Timeline, in early 1979, a 12 years old Scott Summers had his powers manifested in a public place, he was with his brother Alex, so people witness he was a mutant. Alex say that he should go to Xavier's school, but Scott didn't want, Alex didn't insist and send him there (like he did in Revised Timeline), Alex then have a idea, he asks his friend Hank McCoy/Beast, to do "special glasses" to his brother. Scott then get his ruby quartz glasses, made by Beast, and returns to his normal life. School was informed that he need to use the glasses, because of eyes condition. Stryker learned, through news reports, about a mutant with "laser eyes" in Ohio, it's causing interest in Stryker to use this mutant powers in Weapon XI, so he send his crew to investigate, leading then to discover the mutant identity, which was Scott Summers, eventually learn what school he was attend, they informed Stryker. In Origins, when we see Scott he was recently starting using ruby quartz glasses, he was bored/tired with Spanish class, he didn't get teacher's attention at first/she hadn't noticed he was wearing sunglasses when she meet him and class. The Spanish teacher eventually notice him with glasses, seeing he was bored of the class, then she ask him to remove the glasses, he say that he was with headache as a excuse. She was a substitute teacher, that didn't knew that he need to use glasses, Scott, who was shy, didn't say that he need and he didn't have friends to support him in that class. The teacher then put him in detention after class. Victor Creed and Stryker capture him in school.
Scott and Jean's age is very down to the wire to where you have to consider him looking older in the OG timeline and Jean looking looking younger in that same OG timeline compared to the revised one.

They are both around 16 in X-Men Apocalypse (1983) as an approximation.

And I choose to ignore Stryker's "15 years" line like I chose to ignore Joe Chill in CW Gotham Knights' "50 years" claim.

About Stryker's 15 years line I use this: Wolverine was find and captured after X-Men Origins: Wolverine, in 1989, 14 years/almost 15 years before X1 and X2, 10 years after Origins, and that's when the distorted flashbacks from X1/X2 happen. Logan got a memory erase this time without a Adamantium bullet. He get a second coating of Adamantium, it was put under previous Adamantium that was already in his body, Stryker "upgraded" Adamantium in his body, that coverage the bullets in his skull, that's why it doesn't appear on the x-ray in X1. He manage to escape again. Stryker used in 1989, a different Weapon X's room than the one used in 1979, that's why in X2, Weapon X's room is different from Origins. Days of Future Past has flashbacks of both Origins and X2.

Personally it’s easier to just see it as either a retcon or a mistake on Stryker’s part, but headcanons’re called headcanon for a reason
 
I don't remember, other than the Three Mile Island incident, is there any other evidence for 1979?
Logan and Victor get recruit to Team X in March 1973, then some months later in same year, Logan leaves Team X, then have a 6 years time jump, leading to 1979.

About X-Men Origins, something never understand is, who Stryker knew that Nigerian crime boss had that rock fragment?

We learn later that he found the source in Africa and used to create Adamantium (in comics is metal alloy of Vibranium + Steel), I think the source is actually Vibranium. The rock fragment and meteor are Vibranium.

In Revised Timeline, Stryker find the Adamantium source without Team X.

What you guys think? You have a idea/headcanon/explanation?

I don’t think it really matters how stryker knew about it
 
Actually, I like that one. The flashbacks in X2 obviously don't depict X-Men Origins: Wolverine. It's a major bother to me that it and the adamantium bonding room don't exactly match 1-1. Also, how does Wolverine not have a dent on his skull in X-Men's x-ray scene?
It doesn’t bother me much, they’re memory fragments they don’t have to be exact depictions of what actually happened. Stryker could’ve easily just moved the adamantium bath to a different room. As for the bullet, yes in origins its implied the bullet literally went through his skull but you can’t really see it properly so I just imagine the bullet had more of a concussive impact that didn’t leave any dent
 
I know, but I like to know how he knew, it feels random for me that he knew that specific crime boss had the rock.
Pretty sure the place the crime boss was at was some sort of mineral refining facility, so if there was a meteorite crash nearby he probably thought there would be a good place to look
