I know it is incomplete, I am going to fill in later.
This is not a Timeline or a Viewing Order, I am just listing what happens in what universes, so things don't need to be necessarily in order.
I am counting when a universe appears OR when a character from that universe appears.

-First this Earth is called "Earth-12" by Mr. Mxyzptlk.
-Then Leader Lois calls this Earth "Earth-1".
-Later the League of Lois Lanes refer to this Earth as "Earth-Prime", to another undefined Earth as "Earth-1" and to the show's main universe as "Earth-12".​
Presumably "Earth-Prime" is the correct designation since this is the first ever DC animated universe, so it is the "Prime" animated Earth.

Earth-1: The main Tomorrowverse is the Earth-1 in its multiverse. Most people assume that the Tomorrowverse is the Post-Apokolips War DCMAU, even if the art style doesn't match with House of Mystery. However, if the Tomorrowverse and the DCAMU cross over in the Crisis movie, this will be proved incorrect. It is also assumed that some Pre-Flaspoint Paradox animated movies could be the same universe as Pre-Flashpoint DCMAU.

Earth-2: Called Earth-2 in the movie.

Eath-2A: In the Pre-Crisis Comic Multiverse there were various Earths the have everything that could not fit in continuity thown in there. Since Earth-2 is already taken (although I could use the Pre-Post-Flashpoint trick) and this is a Silver Age (and Batman 1966) inspired universe I have put this number.

Earths 3, 17, 18, 19, 21, 30, 31, 43, 494, AD and X are called that way because are adaptations of Comic Earths of the same name.

Earth-4 and Earth-5: Based on its release date. Earth-4 could be Earth-3, but that was already taken and it will be super-weird to have an Earth-3 that is not the evil universe.

Earth-9 and Earth-22: Called that way in the movie.

Earth-13: Gen 13

Earth-16: Was Earth-16 in the Comic Post-Crisis Multiverse, however characters from a seemingly incompatible Earth were shown in a multiverse crossover (and another third incompatible version, but was a character identified as being from Earth-15 before, so that one is assumed to be just a typo) and that means the universe is destroyed (or not, thanks to Convergence/Dooomsday Clock/Dark Crisis) so either we pretend it is Earth 16 of the Animated Multiverse or is part of both multiverses and when Comic New-52 happened it was "ejected" of the Comic Multiverse and became a Animated Multiverse-Only Earth.

Earth-32 and 805: Are called that way because they are evil counterparts of Earths 23 and 508, respectively.

Similarly, Earth-35 is called that way because it is the good counterpart of Earth-53.

Earth-23: Was shown in the show. The wiki of Brave and the Bold calls in some articles Earth-23 to the evil universe instead of the good universe, but that wiki seems very inaccurate, so I trust more the word of this site members (I haven't seen Batman: the Brave and the Bold since I was 9 years old 14 years ago, so I don't remember the episode, let alone the number in the portal).

Earth-50: Called Earth-1956 in the comic multiverse. I don't seem to recognize why they give it any of the numbers. By the way apparently at some point in the 70s someone at DC said that this was canon to Earth-1 and later to one of the parallel Earths and the Superfriends wiki seems to have a very headcanon approach to all of that, so let's just say that this is Earth-1956 and that's it.

Earth-53: Called that way in the Tiny Titans comics, and since they are comics it could probably belong to the Comic Multiverse, however, given that at its introduction the comics were in 52/New 52 Multiverse, the Earth-53 was supposedly imposible to exist (Given the parodic tone of the series, that was probably the joke) however, since after the New 52, an Earth-53 totally different has been shown in the comics, the interactions between Tiny Titans and New Earth have been only as fiction inside New Earth and that they have actually crossed over with the Titans in TTGvsTT, probably it would be safer to assume that it is Earth-53 of the Animated Multiverse.

Earth-66 and Earth-89/97: They are shown in Brave and the Bold 3x03. Batman Vol 3 #135 shows Earth-789 from the Post-Dark Crisis Comic Multiverse, however, makes a reference to Joker's resurrection, as depicted in Live Action Crisis On Infinite Earths, seemingly confirming the 2 Earths as being the same. So, if an Earth can be in two multiverses at the same time, it can also be in three multiverses at the same time, right?

Earth-96: Has being shown with that number in the current Comic Multiverse, however is a mainly animated Earth and has crossed over to the Teen Titans Go! universe multiple times.

Earth-161 and 5501: Were called that way in their episodes.

Earth-508: Called that way in My Adventures with Superman 1x07

Earth-800: You know, because Batman of 800,000 A.D.

Earth-1985: It was a world that resembled a comic book and had iterations of the 80s Teen Titans comic run, so since the "archived" Post-Crisis/Pre-Flashpoint Comic New-Earth has being classified as Earth-1985 nowadays, since this resembles that, Earth-1985.

Earth-A: I initially used Earth-9, but then realized it had already been taken.

Earth-CGI: No need to explain.

Earth-D: Called that way in the comic.

I have reason to believe Young Justice is retroactively not in the "pre-N52 multiverse" because of the logistics plus the Christopher Kent BS, so I would probably count that as Earth-16 of the animated multiverse.

But are these numbers like an actual canon thing or are you speculating or telling how you would organize the Earth's if you were DC writers?
I know that the fact that there is an actual animation multiverse is speculation, (Or it isn't? This very concrete numbers for the Earths make me doubt that I am missing something) I just wanted to see how all of the Earths would look in a list if we assume that every crossover is canon and they are in the same multiverse.
Aren't the designations of the Earths 12 and 50 from the new 52 multiverse, the one from Earth 16 from the 52 multiverse and Earth 3 and AD from the Pre-Crisis multiverse? Thought even if it is fan-made is fun how all of them fit nicely and there aren't any reused numbers like with the "Smallville-Arrowverse canon debate"
 
Yes, a lot of them are fan-made numbers based on other information. Yes, it is technically canon that they're the same multiverse... although Young Justice is an anomaly, but it makes sense.

-DCAU: Connected to Brave and the Bold and TTGvTT. Has a counterpart in New 52 Multiverse called Earth-16, thought it is in the Batman Beyond era? and sometimes makes references to events from Earth-Prime as it being is past, so it is not the "real" DCAU.
The "DCAU" (except not really) is Earth-12 in the comic multiverse, by the way.
 
You should include the Fleisher Superman shorts. I always felt JL The New Frontier serves as a great finale to those.

Weirdly, that universe was shown in a comic tie-in to the live action Crisis on Infinite Earths as existing in the live action Multiverse

Young Justice Earth:
Is supposed to be Earth-16 from the Pre-Flashpoint 52 Multiverse, but a comic made a version of Superman's son a native of Earth 16 and that doesn't fit in the universe. A version of the Earth existed in the New 52 universe but the characters were shown playing a Young Justice videogame, so it not explicitly made clear if Young Justice is just fiction in this Earth. Given that having an animated Earth in a destroyed comic multiverse seems very arbitrary (even if this multiverse is supposed to be still around somewhere according to some recent crisis stories) I guess that it would be retconed at some point as just being another Animated Multiverse Earth
Earth-F: It was shown in the Crisis on Infinite Earths Giant comic to be located in the Live Action Multiverse. However, as in the previous case that would made this universe a destroyed Earth, so, maybe a diferent version is still around in a diferent multiverse. Also given that Earth 66 seems to exist in the Animated Multiverse maybe the Live Action and Animated Multiverses are one and the same.

What do you mean by that? Yes is Earth-16 but it is weird that is part of the Pre-New 52 comics multiverse

Ok, but even if the Alien X-Tiction's Classic Ben is not him, he is still connected to Generator Rex and Generator Rex's statue appeared in Crossover Nexus

It's a different Rex from generator Rex since contraddict Rex backstory from the show.
